Fix flaky test gate

Flaky gate fixed: the Runner CLI pins patch test no longer runs a live npm pack (it hung 900s). It applies the real patches to pristine lines recorded under each pin's integrity and patch digest; it runs offline in 0.05s. Quick gate green; PR #7487 queued. Memory: none applied.
